Hi I can successfully map private networks connected via a VPN if I specify the subnet information. This proves that SNMP is successfully traversing the VPN tunnel.
However if I simply specify the the router ip addresses and 3 hops it fails to map the corporate subnet (which has a private address) but will map the public subnet on all routers at the remote sites and does not show a connection between the sites. Are you aware of any reason the hops and links over a VPN are not mapped?

I'm afraid there isn't enough information in your post to answer your question definitively. I'd have to hear how your network is addressed and, in particular, the subnets connected to the router you reference. Since LANsurveyor is able to map "private networks" through the VPN, then the problem clearly is not one of connectivity.
There is an option that might cause the behavior you are seeing: select Tools>Options>Miscellaneous and make sure the "Search private IP address ranges" is CHECKED. It is checked by default but you might have unchecked it by accident.
If the "Search private IP address ranges" is already checked, the next step is to open a support incident. The support folks will ask for a LANsurveyor log file, which will help them to determine what might be happening on your network.
